Hi Sharon,
Without seeing the current metadata it is difficult to determine what the
"cleanup" will involve.  But it seems to me that you may want to rethink
your process.  Start with a "new" standardized taxonomy/metadata that will
work for all your records (paper and electronic); then analyze the current
metadata and map it to the new standardized metadata; then make the
changes/cleanup.
