We handle quite similarly in our nonprofit (200 employees), starting
just this past year; however, we've not protected paper records well for
disaster recovery. How are other organizations doing this for
confidential HR records?

We are not private, but governement and have 600 staff.

We have centralized records and just recently been implementing an
EDRMS.
For paper records, we allow HR to manage their own records which are
locked in credenza's near their desks.  Most of these records are
active.
Our inactive records are sent offsight to a records facility.  If the
records are needed, all requests are channelled through the records
staff.
 When the request comes in, it is forwarded to HR and considered their
responsibility, from a confidentiality standpoint.

"How can confidentiality/security issues be overcome?"

As listed above, HR staff use locked credenza's.  Really critical
documents are kept in a fire proof, locked filing cabinet.  When the
EDRMS
is fully operational, HR staff will be the only staff to have access to
the electronic records, as well as myself who has access to everything.
