Not sure how to make this a simple question but when is any question
simple. 

We have some retention schedules set up for Archives transfer at the end
of the disposition.  But if Archives decides to only keep a "sampling"
of the material and not the whole collection.  Should we be concerned
that the whole collection is not kept?

Are you talking about electronically archiving an e-record or
transferring information to a historical archive?  If the e-record
approach, then the whole point of a retention schedule is to state how
long a record is kept, regardless of which server, format, etc.
Transferring a records to an electronic archive is not disposition; it's
just moving the record from one location to another.
 
If, on the other hand, you're talking about a historical archive, then
it should be up to the archivist to determine what has historical value
to your company -- and that may include sampling the items.
 
My concern is that, if your retention schedule says "Send to company
archives", it implies that the information can be found at the archives
from then on.
