I have found that the best practice is to keep the I9 form and any related 
documentation in a separate file because the retention is so short.  The maximum 
retention for an I9 is 4 years after hire (this would only occur only if the 
employee was terminated in the third year).
 
We retain almost everything else in the HR file longer than that.   By storing 
it separately by year, it is more easily purged as part of your retention 
program.
