I think it depends on what you're trying to achieve.  

If there is a need to provide access to images of the notes to multiple
parties having them scanned would save copying them, or if you intend to use
handwriting capable OCR software to convert them from long hand to machine
text, maybe... but otherwise?  I can't see the benefit.

I don't think there would be any other real benefits- the fact that they're
in pencil shouldn't matter, unless there is a policy prohibiting that
internally, then you may want to either photocopy them so you have an
incontrovertible copy but to scan and store digitally doesn't seem to be
beneficial.  And if you DO choose to copy them, I'd still hold the original
work product- it could always be inspected to verify no one erased and
changed anything before it was copied.
