First of all, recall those boxes for review as box, and not individual files, or, ask for permission to come to the records centre for reviewing these boxes.
Ask company to pull them out from the shelf, prepare yourself to the "dirty" work, open every box and check the files inside.
Of course, you have to do your homework, to prepare the listings of the boxes and the files inside.
 
New technology, I mean computers and different programs, could make your task easy than you think.

Take this task as creating list of your files from the scratch, or regular scanning of files.
By the way, if you can print barcode for every file, and apply them accordingly, you will get clear picture what do you have and what is missing. In the future, you will use that simply technology to check the location and movement of the files and boxes.
Also, may be it is good time to check the retention period for these files and to decide what could be destroyed, what could be returned to the clients, and...
Of course, you will spend some money for doing it, but it is cost of doing business, and I'm sure that final result shows the savings.
