Mickey asked "We have a question about the conversion of office documents to PDF.  We are aware of issues related to embedded files.  Can you share any other issues that we might encounter  in this conversion process."

Adobe just released Acrobat XI, so you might want to see if that version has solved any of the problems which are not described in your message.

Also, an earlier version of Adobe Acrobat includes the ability to produce a "Portfolio". According to the Acrobat X documentation, an Acrobat Portfolio can include files other than PDF files.
