Anna, a few questions first:
1-does your software the you are currently using have a module for a Records Center?  Some software includes this and it is generally an Aisle Bay Shelf configuration.  I know of one software that will provide you of a visual view of the file room and you can click on a box to see the contents.
2-do you plan on using RFID?  Potentially negating the need for configuration.
3-do you plan on using barcode readers?
4-Do you destroy boxes of information on  a regular basis? 

Agree that the predominant method is Aisle bay shelf configuration.
