I think before you can address the issues you need to determine what the scope of the conversion is and why you need to do the conversion. After all, if you already have the documents why do you need to convert them; at least carte blanch.

Converting on demand (records requests, business communication, etc.) is usually very doable with a little research and effort. Major conversions should be very carefully contemplated and planned before implemented, however. I would really look at the need/reason behind the proposed conversion and see if there are other more viable answers.

Another thing you need to determine is exactly what flavor of PDF you need to convert to. It may very well require you to produce different PDF output docs based on the source docs and their contents, versions, usage, etc.
